The men are Baba Aji Gremami, 44, Mustapha Abba Yemen, 28, Abbacha Mohammed Ali, 32, Adam Umar Gubio, 21, and Abdulhamid Mohammed, 21.
The case stems from an incident on September 25 around West End Roundabout in Maiduguri.
Police accused the men of working together to produce the shirts and alleged that wearing them could lead to a disturbance in the area.
The charges listed against them are criminal conspiracy, inciting disturbance, disturbance of public peace and thuggery.
A First Information Report filed by the State Criminal Investigation Department on September 29 said the alleged offences fall under Sections 60, 78, 79 and 392 of the Borno State Penal Code.
The matter was taken to the Chief Magistrate Court in Maiduguri after police directed that the men be prosecuted.
They were reportedly remanded in a correctional facility following their appearance in court.
There was also a claim that the arrests were made after Governor Babagana Umara Zulum instructed the state Commissioner of Police, Naziru Abdulmajid, to act over the shirts.
